No Order Here:
Ocean - John Butler Trio
Orion - Metallica
Atom Heart Mother Suite - Pink Floyd
Postcard From 1952 - Explosions In The Sky (I feel like I could make this whole list with songs from these guys)
La Villa Strangiato - Rush (Duh!)
The Who - The Rock
Kaki King - Doing the Wrong Thing (I could list a million from her)
My Morning Jacket - Christmas Medley @ the end of Fiasco Style ;)
Real Estate - Kinder Blumen
Clutch - WYSIWYG
Mogwai - I'm Jim Morrison, I'm Dead
Baroness - Grad
Electrelane - You Make Me Weak At The Knees
Quincy Jones - Summer In The City
Ratatat - Mirando
Nice thread  (and I am leaving out EITS and "solos" like Eruption by VH or Mood for a Day by YES))
La Villa Strangiato- Rush
In Memory of Elizabeth Reed- The Allman Brothers
I Heard You Looking- Yo La Tengo
Quadrophenia- The Who
Si Paloma- Sun Kil Moon
honorable mention b/c there are "vocals" but not really:
3rd Stone From the Sun- Jimi Hendrix
One of These Days- Pink Floyd
I was just going to write In Memory of Elizabeth Reed 5x, as nothing really comes close for me when I think of rock instrumentals, but I decided to think about it a bit more.
1. In Memory of Elizabeth Reed - Allman Bros. Band
2. Jessica - Allman Bros. Band
3. Moby Dick - Led Zeppelin
4. Rush - YYZ
5. Frankenstein - Edgar Winter
Obviously I excluded all the great 'surf' instrumentals from the 50s/60s, and newer electronic music, and jazz. These are my favorite ROCK instruments.
Oh, and I like Tracy, also would include One of These Days, if it weren't for those 13 words.
Flying - The Beatles
Mudmen - Pink Floyd (oh how I love Obscured By Clouds!)

exist and I are on the same page on a lot of things. Nobody did rock instrumental better than the Allmans, IMO.
SRV had some great instrumentals, too. Scuttle Buttin', Say What?, Lenny, Testify
Los Endos - Genesis
2nd Home By The Sea - Genesis
Paradise by the "C" - Bruce Springsteen
Jessica - Allman Brothers
In Memory Of Elizabeth Reed - Allman Brothers
Genesis - Los Endos
Genesis - Rome - Los Endos (Italia1 Broadcast) (http://www.youtube.com/watch?v=b53URraoYFQ#)

Anything off of Vision Creation Newsun by The Boredoms.
It's really meant to be listened to from start to finish. THe tracks blend into one another as if the album is one song with multiple movements. Brilliant! The entire album is virtually lyric free and where there are a couple lyrics, it's a phrase that is repeated over and over and used texturally, like another instrument track.
Boredoms - ☆ (Star) (http://www.youtube.com/watch?v=mQesAxySfVg#ws)
Boredoms - ~ (Tilde) (http://www.youtube.com/watch?v=hDk8nM4S7DY#ws)
Boredoms - ♥ (Heart) (http://www.youtube.com/watch?v=zblgju2Ou0M#ws)
If you are looking for a running soundtrack, look no further. Also great for flaking out with the headphones on and a little green to mellow the night out.

I almost put One of These Days on my list, but it didn't quite cut it. I still consider it instrumental material, it is more like an ambient voice rather than actual singing, but I see the argument.
How could I forget The Sadies! Ridge Runner Reel is amazing!
The Sadies - Ridge Runner Reel and Tiger Tiger (Hunter's, Ch (http://www.youtube.com/watch?v=Of239zs1llA#)
Keep watching through to Tiger Tiger. It's one of their best songs and the young Good brothers swap frets and play each other's guitars at about 4:36. These fellas opened for Neil Young and Crazy Horse on the Canadian dates.
The Call of Ktulu - Metallica
Elijah - String Cheese Incident
Apothecaries Weight - Kyuss
More Sadies instrumental tunes I love:
Lay Down Your Arms.
The Sadies - Lay Down Your Arms - Translucent Sparrow - Another Year Again (http://www.youtube.com/watch?v=HtG0w9lGfnc#ws)
I can't be stopped. Adding another fine Sadies instrumental:
Northumberland West
THE SADIES - "Northumberland West" - LIVE @ THE CASBAH 6-11-10 (http://www.youtube.com/watch?v=PxUtVpIOT5c#)
(this was shot in one of the clubs in my town, I can't remember if I was at this show, but if not, I'm sure I was there for the one before or after)
Explosions In The Sky
First Breath, After Coma

Aphex Twin - Crying In Your Face

Without thinking about it...
"Sparks" by The Who
"In Memory of Elizabeth Reed" by the ABB
"Maggot Brain" by Funkadelic
"Third Stone From the Sun" by the Jimi Hendrix Experience
"Lenny" by Stevie Ray Vaughan and Double Trouble

RUSH-YYZ
Metallica-Orion
Eric Johnson-Cliffs of Dover
Scale the Summit-Sargasso Sea
DJ Shadow-Organ Donor (ha! that doesn't count does it?)
Back in the day, something like Liz Reed would have made my list but it's crazy how much I've distanced myself from the Allmans now.

Foul! I might have put DJ Shadow, or various other electronic choices, if that were allowed.

This. I haven't heard that song in such a long time.
Incredible Bongo Band - Apache
The Wooden Glass feat. Billy Wooten - In The Rain
The Millennium - Prelude
Penguin Cafe Orchestra - Perpertuum Mobile
Ry Cooder - Paris, Texas
I wouldnt consider myself a Stones fan. BUT the french horn solo in the begining of Beast of Burden has always been a favorite of mine.
This is a pretty convincing example of why The Who were once considered the greatest live rock band on the planet. Ho.Lee.Fuck.
